They don't kill them, it just how they take a census of the habitat. They're very careful to fill the hole back in when their done to prevent altering the landscape too much. As long as the animals in the hole can breath the dirt the hole's filled in with they should be okay..............

Unless this is one of those corporate sponsored jobs and they just fill in the holes with concrete. Pretty sure the animals can't breath that too well. Oh, well. Darwin's Law, the dumb animals that fall in the hole get weeded out from the gene pool.
