Note: this poll was conducted for fun purposes but also because I'm trying to think up people to use in my Civ2 scenario.

So far I have Dr. Evil, M Bison, Cruella de Vil (possibly), Ursula (the large octopus from Little Mermaid), Rugal Bernstein, and Hannibal Lector.

(The scenario is set in the current day world and these would be circulating around the map making life difficult.)

The Cigarette Smoking Man of X-Files of course. Although he's not really a villain. I also like magnificient black clothing, so Anubis of SG-1 (never seen that Darth Vader guy whoever he is). Baal of SG-1 for his style.
Miriam Goodwinson (IIRC the last name) of SMAC. The guy Michael Ironside played in Total Recall was good. John Travolta makes great villains, too.

Also the one who's probably the first 'supervillain' - doctor Moriarty. Great in every respect, and pure evil.
