One of the most difficult things about temporarily subbing for Aeroprinz - or anyone else - is trying to figure out what his strategy is. IMO, I would not like it, if someone really messed up my strategy (building queues, gov. type, gold/prod/food settings, and so on) during my absence.
What is the general etiquette when provisionally subbing for anyone?

That's a difficult question.
Try not to take great initiatives like starting a war with another player or massive production of military units, settlers, impovements, etc.
Try to see what impovements his cities have and try to make the same to the newer or entirely new cities.
If he's going to be absent for long time and you haven't instructions then unfortunately you will have to act as it was your own civilization and make decissions as you think it would be best.
