One way I ensure that cities do not revert is to push the capitol further and further away from the cities in question. Force the palace jump untill the offending palace is very far away or the civ is eliminated.

I may be mistaken but aren't we at war with these people. BURN THEIR CITIES TO THE GROUND!!! We can later on build our own cities. Only use the settler/worker method in cities with a wonder in them.

If we can afford it, use combo of straving + rush building workers. (Not that rush building can't be done while they are in reistance)

If we get foreign workers, send them to clear jungles.

If they convert to our workers when we build them then we can rejoin them.

If we can't afford this, then raze their cities to the ground.
