Is it possible to add code in certain places (in modifiable files of course) that will write data about a specific game (number of cities for a given civ, its power rating, it's positions...EVERYTHING!) on a turn-by-turn basis to some kind of separate database on my computer?

I can't see any way you could do that. You could use SLIC to write this stuff to the screen, and then take a screenshot, but that's about as close as you could come.
