Well, after further investigating this issue, and more tricks to try (3rd party programs, etc), I am no closer to a solution than when I started. The only thing that seems to affect the amount of flickering is turning down the AGP from 8X to 4X. The game (and other games listed before) still flicker, but its not so intense.
Guess this is one of those unsolved issues that won't go away. Maybe if I upgraded to WinXP, things will be different, but that will be a cold day in hell indeed. :P

Yeah, Win98 is clearly superior, but in my (quite vast) experience with 2000, it has always been a piece of crap, for recognising software and hardware, being a decent office workstation system or a home one. OK, I can accept it at some office workstations where some basic security is needed (not that it's a terribly secure system, but still), but for home use or games, never. And even for offices, I'd prefer NT4. I haven't actually seen NT4 have such issues as 2000 does.

Actually one more thing to check, or better to say worth a check:
Try to find for your motherboard the latest bios.
For asus: http://uk.asus.com/
I remember I read somewhere that a lot of motherboard producers have (had) problems with APG8. So it might be worthwhile to install a new bios. Don't be afraid, I never had problems with biosupgrade on asus, just check that the download matches the indicated length.

Win98 superior
I still prefer W95, plus it is getting more and more secure as people don't 'know' how to hack it anymore
Stability: I hardly ever have any problem with my W95. My 2000-**** at work is compared instable..........

Update on my situation: finally upgraded to WinXP Pro, must be cold in hell (didn't format first like the lazy bum I am, just installed WinXP on top of Win2K). Just installed my new Radeon X800, installed CTP2 cleanly, used v1.11 patch and the game started without crashing, and the screen flickering is gone.
So, more than likely, it was indeed the NT-based OS, coupled with those Radeon cards and/or Catalyst drivers.
I will say that I am using the video drivers that came with my CD, rather than the newest ones from the ati site, so I dunno if that makes a difference or not.
Well, I'm off to enjoy CTP2 at long last without getting a screen-flickering of a headache.
btw Doc, I used the playtest patch from this site to get around that crash on startup. Screen flickered in-game, but at least it would start.

Glad to read your problem is finally solved, sounds like a driver problem. I upgraded from Win2000 Pro to WinXP Pro a few month ago and I am pretty happy with it, as far as I am concerned WinXP is much more user friendly than Win2K.
