I agree with this last part. If you're at war with A and B is also at war with A, then you and B should start to like each other. Unless you're also messing with B's territory or trade.
I also think that if you have a peace treaty, or even a military treaty, you should get reputation hits if you enter the territory without permission. Only with an alliance should you be allowed to enter your allies country and not suffer reputation damage.

If a civ which you have treaties with change government, there could be an automatic suspension of all treaties (there is anarchy, right?) and then you will be asked if you want to maintain the treaties. If you don't want to, you will loose regard only with that civ, not with others.
