If you are playing in PBEM that was started by a CMN as a scenario, then "multiplay scenario", certain of the changes that the CMN had in his alphax.txt file become embedded in that PBEM. However only the #rules and #units are carried through - the other items don't. So, for example, if the CMN wanted to give base defenders 200% AAA bonus that would happen for all players in that PBEM, but you wouldn't see it in any other game you play

Are you sure the #RULES Section gets applied to the PBEM's? I thought it was just the #UNITS that gets imprinted.
Regardless, my solution to being able to play both regular SMAC(X) as well as with a modified alpha(x).txt file is to do a second loading of SMAC(X) onto my D; drive, and then create a shortcut onto my desktop for each version. FYI.

I agree that we should take the easy solution. Just disable the CBA when we start the game...
