Hi! Yes, you can disable spies several ways. Perhaps the easiest way is for you to modify the unitrules.xml file in the RoN or Thrones & Patriots data subdirectory (C:\Program Files\Microsoft Games\Rise of Nations\Thrones and Patriots\data\unitrules.xml).
In that file you’ll find the element “Spy” with the sub-element whose values are all “1s” (one). Open the file with Notepad or WordPad – a fancy xml editor is unnecessary, and save a copy of the original as a backup. Edit all the TRIBEMASK values to “0” (zero). This turns off the spy unit for all nations in the game. Save the file.
Keep in mind that you will not be able to play the game in online multiplayer matches with this modified file; it would cause out-of-sync crashes. Actually, if everyone playing online has the exact same modded files, then you should theoretically be able to have a multiplayer match.
Another method for disabling spies would be to write a script you could enable through the initial Quick Match setup screen. But that’s a bit more involved.

Or just bring along a scout/observer unit. You can also use explorers and spies to kill spies.
