Hi Z-man, welcome!
Usually, a taken base is considered "domesticated" when the last captured-base-drone (see "advanced concepts" in the datalinks for details) has disappeared. Only when this has happened will the base assume your faction's graphics and I think that irrespective of drone unrest some time has to pass in any event.
Please tell us for how long you had held the bases that "turned to you" after Yang's escape. If you captured them decades ago, it may just be a coincidence. If you took them only a couple of turns earlier, it would mean that the leader's escape triggers an automatic assimilation of his lost bases to the occupying faction. (Imagine a Spartan propaganda movie showing the former Hive citizens how their glorious leader deserted them and driving home the message that Santiago is incapable of such cowardice.)
I'd not noticed this before, but I'm not much of a conqueror anyway. Next time I play, I will pay attention to it.
