I can't quite seem to move some workers off certain spaces, or put workes on others. Is there any way to fix this, or in the least negate it?

I haven't seen this yet in ToT, but I used to see it in original Civ2, but also, I only ever saw that in AI cities, when I would be screwing around with the cheat menu. I don't know how you fix it though.
