Yes, Napoleon would have been better for different reasons:
1. Jeanne d'Arc NEVER was leader of France. She was just a general. It is like if they had put Admiral Nelson as leader of England, Gl Custer as leader of USA.
2. If you want to make the historical date of Unique Units match the historical date of the leader the civ (Great Catherine, leader of Russia at the Golden age of Cossacks, Caesar at the GA of Legion), then it was Napoleon who was in charge at the time of the musketteers.
To be honest, the best leader for France would have been Charlemagne, but I guess that this was a little bit too "europeanly incorrect", because the Charlemagne's empire also included today's Germany, Italy and other small countries, so he could also be claimed as German or Italy leader.
