To do this you will need to edit the save game.
The easiest way, if you are going to do it many times, is to Get C3MT (Civ3MultiTool) and CPT (CivPlacementTool), both can be found in the Files forum.
Once you have them, make sure that the unassigned player starting locations on the map are on the places where you want starting locations. Then start the MultiTool, and go to the CopyTool. Load the map, and click on Generate CPF. Save the file, and load it in Notepad.
Check all locations in the file, and give the right ID and name to the spots. (see example.cpf that follows the MultiTool to get the right spelling and ID numbers)
Save your work.
Start a game on the map
Save the game. Run CPT
select your save
select your CPF
select to save to a new name
load that file
