Sounds like a synchronization problem. Rather uncommon with only two players. I suggest:
- If you have not already done so, turn off or don't use voice chat.
- Do not use written chat during upkeep.
- If you are using simultaneous moves, change to sequential. I have found sim. move play to be more unstable, as well as an unfair advantage for the host.
-In preferences, turn off all the 'Stop for...' options. The game will still require acknowledgement of forest growth, IIRC, but other messages can be disposed of this way.
None of this is guaranteed to solve your problem. Hope it helps though.

ShortPainInDaA. Solution:
When the Upleep (Upkeep 0 most times) hangs..
The Host can still save the Game (Wont Help)
The Clients can leave the Game '=> Host will be asked to continue alone
=> game commences host can save restart and let the other Player(s) rejoin. E Voilá
Problem: AI takes over Human Empire and while he wont move (as host usally comes First in Turn sequence)
he will totally FUBAR all Production& SE Choices& a lil' trouble in unit Workshop too.
