I think that rebels should play a greater role in future civ games.
There should always be a risk for rebellions, but an authoritarian government should be able to crush them by force. A free government should face war weariness when fighting rebels, and thus have to give them independence.
You should also be able to start as a rebel nation, at war with your motherland. That would be a good challenge.
This might solve the Ancient America problem. There could be a game mode where only ancient civilizations exist in the beginning of the game, and later ones are created as a result of rebellions.

I agree. Civs should split, then you choose which civ you want to rule. For example, Britain splits vs. American colonies, you choose the U.S. and have to fight against the British, then U.S. splits in U.S./confederates, the U.S. crushes the confederates.

However, rebel states also have the problem that many of their citizens don't really want to rebel (look at the loyalists in the US during the revolution) and they may even have to fight them down before they can think of attacking their former state's achilles heel.
