In most of my PBEMs now i change the basenames as they are being founded, and stick to themes.
e.g. in one, all my bases are Scottish golf courses, and in another, Irish ones. I have a game with all Palm Springs area towns (natch) and another with interior British Columbia. My Waterworld PBEM (4 pirate factions) my bases are all British ports (with Penzance the HQ, but also Scapa Flow, Rosyth, Portsmouth, etc)
The worst IMHO is Aki, with Alpha this and Beta that - these are mainly the games where I change the names. Uni comes second worst - I can never find the bases with all their weird names, so they too are candidates for change.
Then I've seen others with subtly changed names (Yawn of Planet, The Thistles Endure, The Rupture, etc.)
I liked the base names that Sid and Brian used in their playtest factions.
Some Gaian basenames are cool, but I agree re the UN and Morgan.

I quite like the morganite base names They are stupid names for cities, but fun netherless, and easy to indentify. I also role-play the bases, for example I try to build the PEG in "Morgan Bank", "Morgan Robotics" and "Morgan Mines" usually get more than their fair share of mineral crawlers. (often one of those becomes a polluter base). I like to build SP's in Morgan Collections.
And when the AI is Morgan, I always add "Morgan Collections" to my "Collection", especially if it has SP's in it. When capturing Morgan bases I usually rename the Morgan part, for example "Gaian Bank".
IMO base names play a much greater part in MP games, also naming landmarks. It's pretty boring having creative names if no-one see's them. In MP I always name all "landmarks" on or near my continent, I also try to "capture" other players named landmarks and re-name them. Even better is raising their named ocean or bay out of the sea, I find it amusing when "Pirate Ocean" is a mountain.
When you run out of base names for memory you get Alpha Sector... Beta Sector... etc. The caretakers did it once when they conquered all the land and proceeded to colonise the sea.

Of the default base names I'd agree that the Spartans got the best (every time I find Assassin's Redoubt, I remember what their final transmission will be . . .). I seldom go with the suggestions, but instead follow a theme similar to game's intention or often wildly different.
Data Angels. I name everything after references from Philip **** novels.
Drones. Songs by Woody Guthrie, Billy Bragg etc. Union leaders and revolutionaries.
Miriam. Books/ places from the Old Testament.
Cybernetic. Just the greek letters for the first 20, then just numbers.
Morgan and PK. As offered, removing "Morgan" or "U.N" so it's not so repetetive.
Gaian bases get named after things from Dylan songs. Songs for the Cult bases, but from weirder bands like Legendary Pink Dots or Cocteau Twins.
UoP. College towns, cities. Although I like the game's consistency of character to have Zak naming bases after Russian and Soviet scientists.
Aliens. Horrible base names with the This:That routine. I give them towns in New Jersey. Then I gift their lousy captured size one bases to my pact mates (as a special favor, I shall turn over to you: Weehauken!)
Yang and the Pirates have okay names, I just rarely play as them.

heheh.. Domai Dome.
I love that name. If Domai's close by me, I just have this uncontrolable urge to "aqcuire" him. My little "pet-domai".
Ha.
And Domai Dome is the first base I try to capture
