I am playing the Ikthul and trying to conquer all other races. From time to time I will click on various star systems from the galaxy map to deploy various fleets. I've noticed no matter what system I click on, I get the exact same list of ships. Since I have dozens of systems, I'm convinced this is the same list being displayed, not the actual list representing the system.

That's not a bug. Everytime you produce a starship, it goes to the empire's reserve pool. When you want to create a task force, you pick the ships from the empire's reserve pool, so you'll see the same list in each system.
