I believe that files such as Alphax.txt and script.txt do work when put in the scenario directory, but images always default to the SMAC directory.

When you first created the scenario, Alphax.txt in the SMAC directory was still the original Alphax.txt? If that's the case then your scenario will use the properties of the original smacx regardless what file you have in the scenario directory. Any game you make uses the unit properties of the Alphax.txt file that is in the SMAC directory, and it keeps those properties even if Alphax.txt is later changed. You can't change the basic units in a game, after the game is aleady made. Your only recourse is to back up Alphax.txt, and put the modified file in the SMAC directory. Then create your scenario. Then save it to the 'AttackRun' directory. Move the modified Alphax.txt to the 'AttackRun' directory. Then you may restore the original files to the SMAC directory.
Since the scenario will have the modified Alphax.txt in it's memory, the new units should show up. You can then modify Alphax.txt in the Attack Run directory, and with the exception of changes to units, those changes should effect the game.
Of course the downside to this is that if you've already finished your scenario, then you are going to have to startall over again to get your unit changes to work.
