when i make a custom faction and edit the pcx the game changes all my pics and things to Deidre's. I used adobe photoshop to edit the pictures could this be the reason why

Deidre seems to be the default PCX replacement. Sometimes PCXs that don't work seem to be black, sometimes they seem to be Deidre's. To ensure that your PCX is going to work you need to ensure that the PCX is ALL in colours from the SMAC palette, this can be done by opening a SMAC PCX and saving the palette. Next you need to ensure that the pasted picture (in the case of pasting, which i feel is most likely) fits EXACTLY over the previous image.

I have the problem that on my modified PCX the portrait-type picture is covered in black dots, but this only appears when the pic is viewed in the game or facedit, it looks fine in PSP.

I had the same problem the other day. I just had to go back and change it. This was on one that I had used for a long time and changed just a little bit and the next thing I know I'm looking at Dee and my unit colors were black.
