In game modes that support co-op play, the color is used to determine which nations are shared by what players. To contrast, teams are relationships between nations. An example:
Player1 RED Team1
Player2 RED Team1
Player3 BLUE Team1
Player4 GREEN Team2
Player5 ORANGE Team2
So what we have here is 2 nations vs 2 nations with one of the nations on team1 being controlled co-op style by two players. Was that clear enough or should I provide another example?

No, if 2 players have the same color, they both "share" control over that nation (if it's the same color it's required to be the same nation).
