Did they delete the Phaser rifle or move it up the tech tree to an highter level.

I don´t know for sure,
but as a lot of weapons have been deleted in the process of fixing the Fusionrifle-Bug (i.e. the Fusion-Rifle was used by nealry all races even if they discoovered newer Rifle Technologies) I assume the Phaser Rifle was among those deleted

Why not just delete the Fusion Rifle an leave the rest in the game.
