Easy. You just go into the city (double click on it) and move the citizens onto the tiles you want them to be working. The city only gets the benefit of the tiles its citizens are actually on.

If you use city governors (I do) it pays to check occasionally and make adjustments between cities. You can then turn the governor back on and the citizens generally stay put with a governor until the city population decreases (building workers or settlers) or it reaches a size limit (6 or 12) and fills the food box.
