Jamski makes good points. If you are now one unified grouping a la Germany a la Arab state, then you don't need two turns.
Also PUT were at Vendetta with the Drones, so are the cycon at vendetta with the Drones, with all the ramifications for the cycon and the Hive that that has.
It seems to me you are two factions in a super pact but not one unified faction.
As two factions it is possible in a future time for the two constituent parts to go their separate ways (or in your view is that not now possible). New members might join your combined state but if/when there is split (it can happen) where do they go or by what criteria do they choose.
However, if you are a single entity ( not a federation), then you must engineer the take over of presumably, the PUT bases by Cyborg units or vice versa, the Cycon bases by PUT personnel.
So, IMO, despite your protestations you simply are a super pact. No harm in that, it's allowed: a two state federation.
However if you are as you claim 'united' then both parts should have similar SE settings etc and one voice.
A big question is, Is the unification process reversible (but prove how it is reversible - who can vote, rather than simply saying yes or no)? If it is then you can have two turns but not two different foreign policies.
If it is irreversible, then yes, you are one faction, therefore one turn and some one faction of your pairing has too dissolve.
