Hey- whatever works for you. I personally hated most of the way the NESs worked in the S&D and their earlier predecessors, but I just stayed out of 'em when I realized that some people liked it that way. I've got no problem with Sheep running some Mafia games, I'm just saying they're not for me.
The reason I'm not a fan of the replacement Mafia is twofold, though (and again, if you want to keep it, go ahead). First off, the clues from round 1 & 2 won't apply, which can be unintentionally frustrating. This doesn't apply, of course, if the GM informs- even subtly- that the villagers killed a Mafia. There should at least be some clue in the possessions, diaries, whatever of the deceased to clue people in that they killed a Mafia, and those earlier clues are worthless.
Secondly, there's, well, the pointlessness issue I brought up. I like to think that, as a villager, I am trying to do things a little bit better than a drunken lynch mob. If you are clever and figure out the clues and come up with good guesses in the first three rounds... your work is for naught. Why not just pick people randomly and have a popularity contest? There's no point in even trying to get the right person, since there'll be the same number of Mafia afterwards anyway. In fact, if anything, you don't want to kill the Mafia, so you'll have more clues all on the same person.
If every time your warehouse burns down, someone rebuilds it for free, you have little incentive to install smoke detectors. This is the same thing in reverse- if the warehouse burns down no matter how many guards you stick on it and how nice a security system you have, well, why bother even trying? Just let the arsonists on in.
