Like Snowfire said, I find it unfair that the advantage would be given completely arbitrarily based on who happens to be Mafia #1 or #2. And, like Snowfire said, it's not the fault of either Mafia if the villagers manage to let both live.

Mafia conspiracy effectively reduces the number of rounds by one. As it stands now, if the two cooperate, they have won the game at this moment. In my opinion, this wrecks the game.

How does it wreck it, exactly? If both Mafia are now alive and, as you say, aware of each other, the villagers lose in any case. Where does the wrecking happen?
How would you yourself as a GM solve it if the two Mafia survive and are on the final round with one villager left? They'll execute one of them and if still the two Mafia remain, the other Mafia will kill the other just because the turn order favours them? I find that silly and arbitrary, personally.
In my opinion it does not violate the spirit of the game either: in GO There Can Be Only One has been the tradition, but in Mafia many villagers can win - why not many Mafias?

The remaining five people huddled together around a makeshift bonfire they had set up in one of the smaller storehouses and contemplated their predicament. There wouldn't soon be anyone to board the supply ship which was now only two nights away. Two very, very long nights. Guiterrez went out to search for some food. Malcolm vanished without a trace and was replaced by a shimmering image of little Timmy, but no one seemed to take note of this.
Desperately they sought for a culprit. Another morbid election was held. "I know who it is! It's Dr. Satler!" Regis broke the silence and pointed at her. "So it is!" concurred the Lab Technician.
"I am not!" the Doctor protested. "Guiterrez is a really shady character. He's out there plotting against us, I can feel it." The Park Guide agreed.
"It's a tie", Regis declared. "We'll toss a coin and see who fate favours", he continued, to three nods.
"I call heads", said Satler. Regis flipped a coin, and heads it was. Guiterrez (Kalius) walked in, and before he had a chance to do or say anything, the other four jumped on him and beat him to death.
The four went to bed, sleeping in a mix of calm and fright, a few of them already trying to accept their gloomy fate.
Three of them awoke to the pleasant surprise of being alive. The Park Guide (Ben Kenobi), however, did not: he had been strangled to death, judging by the very deep and red marks left on his throat.
One more night.

Spaced Cowboy: I hadn't followed the previous game (Kass's Psycho - multi personality game) so missed that you had been the Mafia in that one.
So when the game participants got down to the last 5/6 surviving park people I started looking at the clues, which seemed to involve 'italic' hints. Most didn't make sense, except those related to me. I figured it was Spaced, ' hell' in italics but got a tad confused by the kill methods, Kuci ascribed.
Up to a certain point I reckoned there were two mafia left and mentally went through the process of contemplating a double mafia victory: hence the 'hell of a chance' comment.
Frozzy's non appearance though on the tied vote threw my 'plan' awry. I kept you alive because I counted on Frozzy voting against you (killing, as I thought, a mafia from a distance).
L-L's intervention though had two effects. It drew attention to me and to Ben Kenobi. As I still thought Spaced was the mafia ( but having increasing doubts) I killed Ben Kenobi (just in case LL was right - but also to have a counter against SC if he voted for me which he did). I was counting on Gamecubes previous voting choice to lead him to vote against SC. But he didn't. Those strong man clues were hard to refute.
interestingly if my plan had gone according to plan, SC would have been killed by Frozzy and Gamecube would have been 'my next kill -as I assumed SC was the other Mafia and still alive.
If Ben Kenobi was the other Mafia (it could have been Frozzy) it would be interesting to know his or Frozzy's views on unfolding events.
I nearly made it and it was good fun. And as probably former Mafia know, getting revenge, for early exits from games way back, but well disguised is satisfying.
Like you I will be interested in Kuciwalker's explanation of the clues. Were they simply the first letter of the italicised words or the words themselves.? And why the variation in the Kill methods- unless the other mafia was killed even earlier.

And why would I start a dogpile against Ljube?
It worked perfectly. Ljube survived, and the fact that I started a dogpile eliminated me from suspicion. 
Later on, I could pick on Ljube again, to get a free kill of a non-mafia without drawing inordinate attention to myself. Who else could I safely pick on, but Ljube.
I was a little afraid of DarkCloud's hints about the Park Guide, but I ignored them, because then no one paid attention to his ramblings.
Ljube's, I could not, because he was spot on, so I had to rebut his case, which obviously worked because Hercules did not know I was Mafia, even when we were down to 3.
