I see no reason why Germany should not be able to build the Bomb. However, there is already a potential problem with American nukes.
The US can get the bomb tech by discovering 14 new techs. With an initial research rate of ~2 techs every 3 turns (80% science and max Einsteins) and paying monthly expenses from its large initial treasury, the US can start building bombs in early to mid '42, thereby completely screwing up the scen. Using nukes will create pollution (normal pollution has been turned off) and subsequent global warming (not turned off).
May I suggest that one of the prerequisites for the Manhattan be made an non-researchable tech that is doled out by events at a historically appropriate time.

The trade arrow and RR situation will be looked into...
About the square border cursor, remember that it doubles as the game cursor too, but I reckon it could be simplified.

The name is for not the head of states, but the military commanders.
True Hitler also did not take command of the German army till 1941 (bad luck for the wehrmacht) but I included him anyway.
That said, I might make some changes in this regard - I wonder who could make a viable leader for the commonwealth?

This is a symptom of cutting communication with the civs. There is no 'turn off diplomacy' switch.
Even when I put units in contact or turn on contact in the diplo scen tools, the diplo (F3) screen is gone.
Not sure why this is...Maybe a ToT feature. I knew in MGE you could stop civs talking but still have the screen.
Anyone with ToT experience know what causes this?

Well, the warships have been changed back to CIV2 standards. The Polikarpov has been changed too, based on game testing of my own.
If you look at the hits and fire power ratings of both these fighters now, the Zero has twice the potency of the Polikarpov.
These are the current ratings:
A6M2 Zero, SFl, 1, 6.,2, 4a,4d, 2h,2f, 7,0, 3, Fli, 000000001010001
I-16 Polikarpov, AFl, 1, 4.,2, 4a,4d, 1h,1f, 5,0, 1, Rad, 000000001010001
I know which one I would rather defend my cities with!

Well, there was not many mass national-riots in the US in WW2! 
This was a gameplay choice I had to make, the US AI was being held back under a democracy, as it had to send out so many units it
was cutting back on it's production to make entertainers. I made the democracies use the communist government to represent the
lack of corruption, without the crushing mood problems in the democracy government.
The US AI will give you a good fight, that was my intention. Someone has to stop the 3rd Reich if the paste Russia!

You'd think the US being whipped three times in a row trying to invade Canada would keep the dastardly Canucks in place! 
Well, I will see about moving those unit away, as they serve not much purpose anyway...

BTW:
Based on Agricola's advice I am going to increase the road
movement multiplier to 6, as opposed to 3...Does this sound OK?

Hmm, I just gave the old playtest a try. I said I would try the commonwealth but the Third Reich was too irresistible.
It's now January 1942, I've just researched Operation Barbarossa, however, not at war with the Soviets yet (is it supposed to be like that?). Brittain has fallen, and I've driven the brits out of north africa (including Abyssynia) and even out of the Middle East (only Aden left). Rommel and his Afrika corps have just captured Shiraz and are on their way to India. After the capture of Brittain and Ireland, I sent an expedition to Iceland, and after capturing it, it was sent to Greenland. Malta has given up, as the hardest nut to crack, Gibraltar.
My Polish front is packed with units ready to invade Soviet.
This scenario is, as stated before, really excellent. I have sacrifised tons of troops, mostly in England, and tons of planes attacking Gibraltar. I realised quickly that the infantry was really helpfull in attack cities. My main concern is the AI fleets. The U.S fleet only gave me little trouble in the start, but after luckily sinking a stack they didn't attack me often. I just checked the map via the cheat menu and it looks like their whole fleet is just sailing towards Monrovia (including EMPTY transports). I don't know if you can do much about this. They have landed troops that are on their way to Libya though.
AI stupidity, what can you do? 
I think I will try out the new patch with a different civ this time. Probably the U.S
