I didn't even know there was a prototyping cost in CtP. Is it like the (transparent) one in Alpha Centauri?

Edit: Ah, I was thinking unit prototyping cost.

It sets (this is the complete list, including AI effects):
Size after which citizens are unhappy (not sure about this actually...),
Science handicap (but only changes by 5%),
Base score,
DIFFICULTY_BONUS - but I don't know what this does,
Human start techs,
Human science and food bonus,
AI start settlers, gold, PW, techs,
Bonuses to AI production, gold, science.

There are more things it is possible for the difficulty to change, but it doesn't.

I take it this list is comprehensive then? Did you read that from some source, like a help file, or is it catalogued in your steel trap mind?

Another question for anybody who knows - when you change your government, the number of turns your civ is in anarchy seems to vary. Is this a random number? Anybody know the parameters?

I know it is between 1 and 4 - I hypothesised that it was based on happiness... But if that is a factor, it is a minor contributor... A also know of Anrachies longer than the stipulated max of 4

By the way, I see John B made this week's news at apolyton:
