Regardless of what Civilization we pick, there are certain things we'll obviously want to customize.
Unlike the SPDG, where the name of the civ was left as the "Egyptians", even though we are "Apolytonia", we should change ALL of the names for this game to be consistent with the name "Apolyton" as our nation/civilization.
Btw... in my opinion, it should be "Apolyton", not "Apolytonia" for the same reason that the Roman civilization is called "Rome" rather than "Romania" 
Seriously, the site is "Apolyton" and it wouldn't hurt to have our civ, site, and capital city to all be named exactly the same 
As for other customization options, our civ leader should be Markos. The Banana is great and all, but the suggestion was made before that Markos could be something like the "Honorary President" of our team, even though he doesn't play a role other than to admin/mod the private forum and provide assistance where requested. But given that this game is a representation of Apolyton to the inter-civsite community, using Markos as our civ leader name would be appropriate.
As for civ color and other issues, not sure about those. I'd be tempted to see if the "Apolyton Team" of admins/mods would like to get together and tell us what they think the official Apolyton color should be. Or we can have posters from the ENTIRE site (not just inside this private forum) vote on it (sorta like the hall of fame awards, etc.). That would be sorta neat. Making it a news item wouldn't be hard and it would raise the visibility of the team and the inter-site game.
So, here are my proposals for customization options:

Noun: Apolytonians
Adjective: Apolytonian
Leader Name: Markos
Leader Title: ???
Civ Color: ???

Eh, Arnelos, If you prefer to name our civ Apolyton, the correct noun should them be Apolytons and the adjective Apolyton. Apolytonians and Apolytonian refers to Apolytonia. Compare: the Romans were called Romans and not Romanians and their adjective was Roman instead of Romanian. 
BTW, I support the idea of calling our civ Apolyton.

Sorry to mention our Legoland way of doing things so often, but... we actually use a mixture of names based upon geographical features and names of our members (or proposed by our members). Sometimes it is easier to remember the location in relation to a river, peak, or other landmark, sometimes it's fine to name the city according to its intended function, and sometimes there is nothing really significant you could name it after... so then, it's time for a "proprietary" name. Works pretty well, I would say.
Regarding fancy names like "I am an Apolyton town, you not, he!"... they may be funny, but when you want to refer to them, errrm... IAATYNH?! Not for me, thank you... To keep referring to cities and landmarks as easy as possible, I would suggest using simple, distinct names just like those in the real world. Preferrably ones that you will have no troubles associating with where the corresponding city actually is located.

Have we thought of using Greek or Latin words for city names. I like to do that in my multiplayer games some times and it adds a certain coolness value.
If we were playing as the Greeks, naming our cities after various concepts in Greek would be really neat. Even using Latin to fill in further might be alright (unless we want to stick to Greek). Concept names such as "Civilization", "Glory", "Honor", "Expedition", "Monument", "Power", "Greatness", "Knowledge", "Wisdom", "Truth", or whatever concepts you want to use or feel are appropriate to various cities. Conversely, you can use a more SMAC-ish naming scheme with such words and translate them from stuff like "Monument to Truth", "Sentinel of Freedom", "Fortress of Glory", etc.
Such city/base names in my civ-like games just seem VERY cool to me. I typically like to use Latin words, but if we're playing as Apolyton/Greek (even if our civ is Carthage or another civ3 civ), using Greek instead of Latin might be best.
You will note that among the cities I got to name in the SPDG, I named one "Heroes' Summit" in honor of the many cavalry that died to take the city on a hills tile I named a city in the hills to the south "Arcadia", which is actually a pastoral hills region of RL Greece, I believe (the word, at least in English, having a meaning attached to calmness and that which is pastoral). On the flat grasslands of what I believed to be peaceful Uber Isle, I named "Solace" (and then the Zulus attacked it! stupid Shaka...).
But it remains that concept-based names have a very high coolness value to me... much better than the tackyness of naming cities after posters. But that's just my personal taste
