Portugal has signed a pact with the Dutch and the Spanish and will not break this treaty. If you think that war in Europe is not good for this scenario, you should have thought about it before runnig over the Netherlands.

It is regrettable that Portugal has chosen to side with those who seek to prolong war in europe. Letters of marque have been issued to our captains authorising them to harry those who seek to threaten England's security.

The recent Spanish aggression against France was a purely opportunistic foray. With the riches of the New World opening up further war in europe is likely to harm all the remaining european nations. There was an opportunity to draw a line under war in europe and Spain and Portugal have chosen not to take it.
Incidentally, having your capital captured by another civ is one thing, deliberately abandoning it to relocate to the New World something else. No-one was thinking of doing that, were they? Or allowing themselves to be overrun?
