Yes indeed, Palpatine NEVER insinuated that the Jedi were going to the Dark Side. In fact, Palpatine's point, as I see it, was that the light side / dark side distinction was something created in order for the Jedi to consolidate their power. They act as though their 'code' makes them a strong moral force, but will get rid of it whenever it is necessary to keep their power.
He drilled this into Anakin at the beginning of RotS, then when he saw Windu abandoning Jedi teachings, what Palpatine said made sense.
The code may indeed be fundamentally flawed, but the Jedi did say they lived by it, and Anakin saw it was being cast aside. Remember that Anakin probably wasn't all the way on the light side since the end of AotC.

Just finished KOTOR2 yesterday.
Nice game, it's fairly long, the dialogue is great, and it seems it has some replay value (at least, I think I can start a new interesting game with a dark side character, contrary to my original light side one).
However, the story is a bit too intertwined with KOTOR1, and I felt I was missing something, as I never played KOTOR1. Nonetheless, a solid game, and a good expansion to NWN
